I would guess, between this and the emphasis on Ras in the last film (not to mention their ages) that Goyer and Nolan are fans of the O'Neill/Adams bat-era, during which Bruce lived in a penthouse atop the Wayne foundation and had an auxillary batcave in an abandoned subway tunnel below the facility.
